This is such a vague question because there was so much going on in the mid-2000s it's hard to even pinpoint one last song that marks the end of the era. Here's a couple in my opinion I guess:

I would say the last mid '00s sounding song was from 2005 when the mid '00s ended..

If they were released in the mid-2000s then they were part of how that era sounded like. The last song of an era would obviously take place in the era before the new era of new songs begins.

For example, Scream and Shout by Britney Spears and Will I Am (2012) can be considered the last early 2010s sounding song that was popular before the mid 2010s sound started overtaking it in 2013. That is what I meant.
